How can I go around uploading expression data from GEO? I get an error message in all my attempts.

Hello Regan, 

Am I correct in assuming you have been trying to use GEOImporter? Can you provide a job id? This will allow me to look at the error you are getting.

Hello, I am having the same problem when trying to import with accession number and/or SOFT URL

JOB IDs:
231837
231837
231820
231364

With some errors:
Error in switch(as.character(first.entity[1]), sample = { : 
	argument is missing, with no default
Execution halted

Hello Angela, 

The initial errors you encountered were due to two factors.

1) In one job you specified both an accession id and a value for the soft file when the instructions are to provide one or the other
2) In that same job you specified a path to a directory for the soft file and not the soft file itself

I ran your job again with just the accession id and came up with a more informative error which indicates and issue that often comes up with GEOImporter as the data there does not
always match what the module requires. It could be that the data set contains some non-numeric values that prevent the module from completing. The only recourse would be to download the SOFT file and manually remove those values.

Hi Angela, 

That is possible, but it will have to wait a bit, as I am in the middle of a project with a hard deadline, fast approaching. I should also note that while I can provide lots of help with GenePattern in general, I may be less helpful with specific tools, as I did not develop all 250+ tools that we host (though I have been on the team for almost 13 years and thus do know a thing or two), and my background is not in bioinformatics. If you have bioinformatics or methods questions, it is probably best to keep communicating through the forum as it allows others to respond and allows me to engage colleagues from several institutions who *are* experts, as well as the authors themselves. That is not really possible in real-time.

That being said, I'd be happy to help where I can. However, the earliest I can schedule is this Friday.  What is your timezone?

Could you provide us the Job ID of the run that didn’t work? That would allow us to take a look at the files and provide advice on how to correct any issues with the formatting.

Greetings,
Apologies for any inconvenience.
I am relatively new and have had similar experience with errors being generated when trying GEOimporter for GEO accession GSE19399 and all default inputs.
I have issues converting to gct with
ONLY accession ID - JOB ID 638768, 638770, and 638903

as well as with 
ONLY SOFT file - JOB ID 638907

Would it be possible for someone to verify if this is potentially due to some "non-numeric values that prevent the module from completing" as referenced in the past thread?
Also, if it is true, what methods can be used to determine which exact non-numeric values are causing the problem.

Kyle,

I looked at a couple of your jobs and in the stderr.txt files it said something like "Host EC2 (instance i-06376af584861a4dc) terminated.".  While there are several causes that could result in a message like this, due to the way that GenePattern delegates jobs through AWS batch we see this most frequently when a module crashes its container by running out of memory.  I re-ran one of your accession jobs and the soft job  with 16GB of memory (up from the 2GB default used in your jobs) and both completed successfully generating gct files.

So go ahead and re-run your job with more memory and you should be fine.  16GB certainly worked but you might be able to get away with less.
