ABSOLUTE module, public server R library error

I am using the ABSOLUTE modules, including ABSOLUTE and ABSOLUTE.summary. But for both of them, I run into this error of R package library:

Error in load.packages(libdir, patch.dir, server.dir, vers) : 
  The location at /xchip/gpprod/servers/genepattern/gp/patches/rlib/2.15/site-library does not exist
Execution halted


I run on a public server, Job ID:

Also, now that I try to install GenePattern on my Mac, it keeps showing the small window, asking to input a email address, then restart. But it never starts. It is quite different from what the Install page shows.

There may have been a configuration error on the server. I moved the patches directory back to the correct location. Please try again and let me know if your jobs are working now.

Thanks a lot for your kind reply! 

I re-ran the jobs and now both worked. I looked at the tips to select the right model for ABSOLUTE, but I prefer an automated selection like .summarize should do. The file I got from the summarize run looks like this:

I just wonder, 
1. if there is any way I can get the ABSOLUTE.summarize to run locally, and 

2. if I can get a file format looking like this, as the supplementary file in the publication "Absolute quantification of somatic DNA alterations in human cancer” in 2012:

I am very interested to get the modal_A1 and modal_A2 in absolute copy number for each segment, but I don’t see this anywhere in the output files of running .summarize.

Hello Qingyao,

For your questions regarding how to get the same results as you saw in the paper, I would suggest you contact the method authors; their contact information is in the documentation:

When you say you want to run ABSOLUTE locally, do you mean on the command line? or in on a locally installed GenePattern server?

Thanks a lot for your reply! For your first suggestion, may I ask you if you received my message through absolu...@broadinstitute.org? Because on that page, it shows authors can be contacted with this email address?

For your question, I mean to run it (ABSOLUTE.summarize and ABSOLUTE.review) as part of a pipeline (on command line or in a R module), independent of the GenePattern server. Is it possible?

Unfortunately, we can not provide assistance for ABSOLUTE on the command line as this was not developed by us and the code you use on the command line may have diverged from the code we wrapped for use in GenePattern.
