No mutation left in MutSigCV

Hi there!


I've been trying to run MutSigCV on the Broad Institute GenePattern server and I get this error "Error using gp_MutSigCV>MutSig_preprocess (line 314)
No mutations left!

Error in gp_MutSigCV (line 184)
"


Turn to error text, it seems that no mutation could be mapped to mutation dictionary :

MutSigCV: PREPROCESS
--------------------
Loading mutation_file...
Loading coverage file...
Processing mutation "effect"...
WARNING:  3481/3481 mutations could not be mapped to effect using mutation_type_dictionary_file:

     "Nonstop_Mutation": [3]
         "In_Frame_Ins": [6]
         "In_Frame_Del": [20]
          "Splice_Site": [75]
      "Frame_Shift_Ins": [78]
            "Frame_Del": [205]
    "Nonsense_Mutation": [250]
    "Missense_Mutation": [2844]
              ----TOTAL: [3481]
          They will be removed from the analysis.


However, I can see the mapping relationship in the dictionary like Missense_Mutation can map to a nonsilent.


What exactly is going on here and how do I fix the error?


Btw, my job ID is 1730394
