Dear Fuma,
I am working with founder variants in FinnGen. What if a SNP does not have an rsID but instead has a variant ID like chr16_73043675_G_A?

Dear Morten,
SNPs will be included in FUMA analyses only if they exist in the reference panel, available here: https://fuma.ctglab.nl/downloadPage
So if your variant does not exist in the reference panel (for the specific population), then the variant will be removed.
FYI, the current reference panel is using dbSNP146 which is very old, but I'm in the process of updating it to a more recent version, so stay tuned.
