Dear FUMA Development Team,

I am writing to seek your assistance regarding an error I encountered while submitting my GWAS data to FUMA. My job (Job ID: 681884, Job Title: BRAIN) failed with ERROR:011 during the gene mapping process.

The error message indicates that the issue may be due to:

  • Invalid input parameters, or

  • Incorrectly labeled columns.

I have carefully reviewed the formatting of my input files and ensured the following:

  • The input file includes a header with correct column names (without starting with "#").

  • The number of column names matches the number of data columns.

  • The rsID values are in the proper rsID format (where applicable).

  • The chromosome values are integers between 1–23 or "X".

  • Position values are integers (not in scientific notation) and in hg19 coordinates.

  • There are no missing values in mandatory columns such as p-values.

  • The delimiter is consistent, and no values are enclosed in quotation marks.

I have attached the two files I uploaded to the FUMA platform:

  1. GWAS summary statisticsLeadSNP_MTAG_SHet_PLACO_FULL.txt

  2. Pre-defined lead SNPsLeadSNP_MTAG_SHet_PLACO.txt

Despite these checks, the error persists. Could you please help identify what might be causing the issue? Any guidance or suggestions would be greatly appreciated.

Thank you very much for your time and support.

Jie Sun

Hi Jie,

In the Additional annotations section (see image), you selected 34 datasets. 2 of these datasets did not seem to work properly with your data:
"BOCA/INS_glia"
"BOCA/PVC_neuron"
Maybe you can remove these 2 datasets from the Additional annotations section for all three types of mapping that you selected, and run again.

Best,
Tanya
