I believe you need to tell Frescobaldi where the new installation of Lilypond is.

In Edit/Preferences/Lilypond Preferences,  click 'Add' and paste the path or select the new Lilypond installation folder.

Don't forget to also set it as default.

Thanks, solved, it was my firewall limiting lilypond, I fixed the permissions and now it works
