I like the way a FLEx lexicon can be imported into Lexique Pro by way of a LIFT export. I have a question which more about Lexique Pro, but I'm asking here in the absence of a list for Lexique Pro.

When I revise my lexicon in FLEx, and want to update its presentation in Lexique Pro, it seems I have to step through again my customisation of the setup in Lexique Pro (including specifying the digraphs, Language info, etc). Is there a way of re-importing into a customised LexiquePro 'template' a revised LIFT export?

There is no way to import other than the very limited data that is covered by LIFT. If Lexique Pro is only used for presentation form, you should consider using Pathway to generate a Lexique Pro type of output from FLEx.
