entry order of lexicon

I am working on an Amazigh language, and I would like my dictionary to be organised by roots, similar to Arabic, but using the Latin script. I am struggling with sorting my consonant roots alphabetically, since FLEx does not seem to recognise diacritics. As shown in the picture, FLEx treats s, , and š all as "s". How can I edit the order of the roots?

Have you looked under Tools> Configure> Set up Vernacular writing system > Sorting?

What you want to do in particular in the Sorting pane is to use "Custom ICU Rules", as seen in the following screen shot:
In the red-circled area you need to change to the option shown here. Then, in the open area below, you can enter sorting rules according to the ICU syntax. The rule shown here will sort the letter š as an extra letter after s. There are special ways to deal with capital letters and diacritics, so you will want to read the help topic "Custom ICU Rules" with many of the links given there, particularly the link from "rules", where you will find an introduction to the ICU syntax.

From the last time I used this tool I remember it to be a bit buggy - it may appear that previously entered information is lost the next time you look at it, or that the view messes up when you scroll down. I hope it goes well for you.

That's great that you got it to work! Based on my experience, there is one final thing that comes to mind that you should check: I'm guessing that you were working in the Lexicon Edit Browse pane and are now satisfied with what is happening there. Check the Dictionary view yet and see how the letter headers are displayed. (The words normally appear in the same order as in the Lexicon Edit view, but sometimes the letter headers are different than what you want. If this is the case, you may need to make some adjustments to your ICU rules.)
