Hi,

I'm working with figtree for a paper I'm publishing. The features like
highlight clade and color branches are great! I've had a few problems
though so I thought I would share them.

If I decide to highlight a clade, then change my mind, I can't figure
out how to make the highlighting go away. If I pick white
highlighting, a ghostly box remains around the clade.

If I choose to color the branches, and have 'cartoon' applied to
collapse some clades, the triangle becomes filled in with the color
chosen. Then, if I try to turn the branches back to black color, the
triangle remains filled in with that neutral color, even though all
the other triangles are white with a black outline.

I'm having another wierd issue that I'm hoping someone can help me
with. Yesterday, I had no problem saving different versions of the
trees I was working on (using File>Save or Save As...) and opening
them again. Today, every time I try to open a saved file -- even the
ones I saved yesterday -- I get the error message: "Error reading tree
file: Unknown command 'begin' in TREES block". In general, my
installation seems to not be able to read nexus files, apparently even
the nexus files it has produced. Any suggestions for a workaround are
most welcome!

I'm using FigTree 1.3.1 on a MacBook Pro 13", OS X, 10.6.7

Thank you all for your time!!

Use the 'Clear Hilighting' menu option to remove hilighting from selected branches.

As for your second problem - have you opened the files in a text editor to see if you can see a problem?

Best,
Andrew
