When viewing an excel file in the browser, most files redirect to /_layouts/15/doc.aspx?sourcedoc=..., but I've seen some links where the browser is redirected to /_layouts/15/doc2.aspx?sourcedoc=...

I think this is not anything you should worry about. I tried it and changing in url from doc.aspx to doc2.aspx and nothing happened, just saw my collaboration from another windows, thats all. If I will have more time, I will try digging deeply.

Is it relevant that the two documents are password-protected? I am prompted to enter the password for both doc1 and for doc2, so the Compare Document option is getting as far as opening doc2 - but then nothing happens.

As a test, I did what I should have done before flagging the issue - I saved my password-protected doc to an unprotected copy (doc1), made a trivial change and saved that it to a different unprotected copy (doc2).
