just reference the executable and provide your fds file as an argument.

Say your files are in /opt/FDS/bin/ and you want to run fds5 while your fds file is /home/user/fds/test/test.fds

navigate to /home/user/fds/test and type
/opt/FDS/bin/fds5 test.fds

You can also use symbolic links or aliases to call the executable. To suppress the output to a text file, follow the instructions in chapter 3 of the user guide.

Check out the FDS wiki http://code.google.com/p/fds-smv/w/list

http://code.google.com/p/fds-smv/wiki/LAM_MPI_for_Ubuntu_Linux
http://code.google.com/p/fds-smv/wiki/OpenMP_Notes
http://code.google.com/p/fds-smv/wiki/Smokeview_Build_Notes

Section 3.1 of the FDS user guide will tell you how to run a mpi simulation

I've never had to run MPI on my computers, and I have always viewed my files from a windows computer, but there is instruction out there already. Give the links above a shot, see what you get. If you have any errors, perhaps someone else can help you with a more specific question.
