Is using -S option vs -d0 option with same seed number doing the same underlying simulation?

Hi all,
I'm testing statistical properties of fastsimcoal vs another software which requires full DNA sequences. I first simulate the genetic data using -S for the other software and -d0 fastsimcoal respectively. Given that I use the same seed number, are the underlying simulation the same, just differing by output format? I analyzed the output but the allele counts didn't match, but maybe that's due to me not able to figure out the number of mutations per site has gone through.
