Excel doesn't seem to have a documented way to mark functions as deprecated from an add-in through their C API, which is what Excel-DNA uses to register functions.

One thing you can do as an alternative, is mark your function as "hidden" which means the function will still work if you know how to call it, but it will not show in the function list anymore.

[ExcelFunction(IsHidden = true)]
public static bool MyFunction()
{
    // ...
}

Tried System.ObsoleteAttribute but it didn't have any effect, as expected I guess.
