Eureqa will try to fine all optimal trade offs between size and accuracy. Typically you will pick from these results the simplest result that has the accuracy or features you want.

I wonder if 'size' refers to the number of nodes the tree has. If this is the case, Is there any mean to change it, for example to 500, explicitly?

The desktop software refers to "size" and "complexity" interchangeably.

For any particular complexity level, Eureqa will show only the best solution (per the selected error metric).

As the search progresses, if Eureqa finds a simplier/smaller solution which  has a better fit (per the selected error metric) the more complicated, less accurate solution is also discarded.

There is no need to set any sort of size within the software. Rather you need to choose from the solutions Eureqa presents which has the right tradeoff between complexity and accuracy for your particular usecase.
