Hello,
I was wondering how stop codons are dealt with when using the ete evol functions with a multiple sequence alignment? Is the user expected to remove these beforehand?

Hi Kitty,
sorry for such a slow reply. As far as I am concerned, ete evol module doesn't have any processes for dealing with stop codons. I would say that it would be safe to remove the stop codon beforehand, tools such as SEDA or hyphy could be very helpful.
