It happened to me too. Last night I had all the challenges completed (including suit only) but did not get the trophy. So here is what I did (not sure if it is he only way), I deleted the game and installed it again. You will not lose any achievements or progress. Then I replayed the untouchable level, killed the target using choke hold then snapped the neck. Trophy popped along with the plat. I went silent assassin, suit only.
FYI, the suit only/silent assassin challenges don't matter for this trophy. I did all challenges besides suit only silent assassin, happened to get silent assassin on my first playthrough of it, and got the trophy. Hopefully the March 30th patch fixes the remaining trophy issues because Icebreaker glitched on me.
After the latest patch "Got My Boomstick" challenge in Carpathian Mountains didn't unlock for me. However, after doing suit only silent assassin, I got the Train Surfing trophy even with that one challenge showing as uncompleted.
The only trophy that is glitched for me at the moment is Bullet Train (Take out a guard with a silenced pistol, with a shotgun and with an SMG). Tried it multiple times today, doing the kills on guards in one train car and also trying it on guards in separate train cars - didn't manage to unlock the trophy. I'm hoping they'll fix all these issues soon or someone comes up with workarounds.
However, it did unlock for me on level 3 of "The Proloff Parable" deluxe escalation. Picking up the shotgun at the end of the level gave the challenge. This is a deluxe escalation however and not available in the base game.
"Bullet Train" trophy is still broken however. I tried killing a guard with the shotgun during the escalation, but this is an insta-fail condition and I did not get the trophy. There are other shotguns that you can pick up during level 2 of the escalation, but none of these unlocked either the challenge or the trophy. I went back into the main campaign after getting "Got my Boomstick" and killed guards with all three required weapons: no luck.
I am so sorry you are experiencing this I am as well and I am so upset that my Hitman 3 game now sits at 99% trophy completion until a patch rolls out and hopefully fixes this mess there will be no platinum for us
Just went through the mission on the new (1.05) patch. Unlocked Bullet Train trophy, and the Boomstick challenge registered. Still no trophy, even though I've done all of the assassination/discovery challenges, as well as the feats. The only stuff left in the feats menu is tied to an escalation contract.
This was a very frustrating trophy for me only needed this for the platinum but it finally popped today. Had all the challenges completed for weeks but tonite completed the location on silent assassin, suit only and "pop" train surfing trophy and platinum..

Nitti is first seen in a rival bar alongside the Bowtie Driver, where he puts an explosive bag on a bench. The bar is soon destroyed, killing everyone inside, including the bartender and a child. Nitti is later seen at a dinner at Capone's hotel, where he quietly watches his boss brutally beating a man with a baseball bat. Nitti is seen again near the Ness family residence, where he sadistically mocks Ness about his family.
Nitti's first major appearance is when he, disguised as a police officer, sneaks into the Police headquarters. Entering the elevator alongside Oscar Wallace and George, he ruthlessly shoots both with a suppressed pistol. On his way out, he guns down two other officers. Nitti later assists the Bowtie Driver in the assassination of Jimmy Malone, where after the Driver dives down outside Malone's residence, Nitti guns Malone down.
Nitti is present at Al Capone's trial, where he secretly brings a pistol. Eliot Ness then gets him out of the courthouse because of the gun. In the other room, Nitti reveals that he has a gun license (signed by the corrupt mayor) and the guard consequently allows him to keep the gun. Ness then mocks Nitti when he sees that a paper in Nitti's pockets has the address of the late Jimmy Malone. The scared Nitti then points his gun at the guard and slowly goes to the exit. The guard then attempts to shoot Nitti, only to be shot dead by the hitman. Ness grabs the guard's revolver and tensely chases Nitti through the building, eventually cornering and subduing Nitti. Nitti then mocks Ness by saying that Malone died like a screaming Irish pig and gloats how he won't see the inside of a jail cell, which angers Ness. While Nitti is brushing his hair, Ness pushes Nitti off the building. As Nitti falls screaming to his death, Ness shouts "Did he sound anything like that!?" in an act of irony. After falling four to five stories, Nitti lands in a parked car, the impact killing him instantly.
I've been trying to figure out a new way to breath fresh air into the "hitman" genre as of late. I got inspired a year ago or so with a small scene that had a great quote from a hitman that I just couldn't let go of. However, I didn't really know how to fit it into a hitman movie that isn't overly cliche or the same old "couldn't kill the target, fell in love with the target, etc." So, I've come up with a couple of concepts, wanted to throw out some ideas and get some peer feedback: 1) A spec ops agent in charge of investigating the world sex trade decides to attack the political and internal corruption that dilutes his industry from the inside by teaming up with a vigilante hitman who's after the people who unknowingly stole a mafia boss's daughter for the trade. 2) A detached hitman questions his morality for the first time when he's anonymously given a new target, his abandoned step-brother, a Washington Senator who's in the running for the next presidential election of the United States. 3) A hitman a few paces from retirement faces a life altering journey when he discovers his long lost teenage son on his front doorstep in a wheel chair, until he uncovers the truth behind this boys mysterious appearance. 4) An aging and undistinguished hitman discovers his granddaughter is in need of a liver transplant, which forces him to take the high paying job that has been passed over by every colleague in the business, infiltrating a maximum security prison to kill an untouchable target.
I like the prospects for either #3 or #4. It seems that all four have redemption in the theme. The hitman is either forced to confront, or is newly conscious of his past. Being psychopaths, I would imagine there are a couple of ways to thematically portray a hitman's life. For something offbeat (ala Pritzi's Honor) maybe the hitman is completely unrepentant. He/she doesn't understand why a long lost relative or new partner is against his vocation. Could be comedic, or downright dark.
