I have one guess:
Based on your entered class selections you have excluded about 70 % of your segments (4765 of 6698). Removing this many segments is likely to results in very discontinuous coverage of your helices. As a result, SPRING will throw error messages because it cannot make use of the helical averaging anymore. I would not exclude so many classes. As an alternative, you could identify the helix ids and throw out helices that you want to get rid of. This way, the helical continuity should not be affected.
