Align particles to a reference

Dear All,

what is the command in EMAN2 to align particles to a  reference ?

Sorry for the delayed reply to this. Your question is pretty ambiguous. Are you talking about aligning 2-D particle images in the same 3-D orientation to a single 2-D reference projection?  Are you talking about aligning 2-D particles to all possible projections of a 3-D volume? Are you talking about aligning 3-D particles to a 3-D reference (subtomogram averaging)?   You'll need to explain what you're trying to do for anyone to be able to suggest a specific command.

Hi Steve,

I should have been more detailed.  I am trying to align 2D boxed particles with a 2D projection of a 3D map. The idea is to get most of the particles orientated to the same direction as the projection and then carry out the reconstruction.  I recall doing it in EMAN with the command 'align2D'. What will be the command to carryout this process using EMAN2.
