Two questions regarding e2spt_gathermeta.py

From the tutorial e2tomo_p22 there is an optional argument --ali3d for e2spt_gathermeta.py

example
e2spt_gathermeta.py --ptcls sptcls_02/aliptcls3d_10_00.lst --ali2d spt_01/aliptcls2d_05.lst --ali3d

I see that version EMAN 2.99.54 has that optional argument, however not EMAN 2.99.66. I'm guessing it's okay to omit. Correct?

Does --ali2d need to come from a spt_xx? In the example above what would differ if --ali2d sptcls_02/aliptcls2d_10_00.lst  is used instead?

Hi Maia, 

1. Yes in newer versions it auto detect where to get the alignment information, so the --ali3d option becomes unnecessary. 

2. The --ali2d option takes the 2D transform from a subtilt refinement. While the refinemulti program can use 2D transform too and store them, it does not make any changes. So using --ali2d sptcls_xx/aliptcls2d_xx would be the same as using the one from the spt_xx folder that the refinemulti run it comes from.
