Hi,

How can we identify which micrographs were rejected by e2tomogram.py during back projection? Is rejection purely based on alignment loss value? Thanks.

Yes. It is based on alignment loss. If you plot loss in the evaluate tomogram gui (or the loss.txt if you write temporary files), it would be images with higher loss values.
