There are bugs (independent of Emacs+) with this first version of Juno.  Hopefully they will fix and release some of them soon.
Try resetting to the default bindings as described on the on: https://sites.google.com/a/mulgasoft.com/www/emacsplus/juno

And by the way, the binding is documented on the Emacs+ page:
Optional Language Specific Functionality:

  • Find Tag (Alt-.): Open an editor on the selected element.  The mark is set on the current location before the command is executed.
    • Currently available in Java, JavaScript, C/C++, and (Aptana) Ruby
    • Alternate binding - Open Declaration (Ctrl-C Ctrl-V Ctrl-Y)

  • Select Enclosing Element (Ctrl-Alt-U): Select the enclosing element 
    • Currently available in Java and JavaScript

Right, that's all OK, except I had uninstalled that plugin.

I found:

      <tags>schemeId:com.mulgasoft.emacsplusConfiguration</tags>
    </bindings>

inside .metadata/.plugins/org.eclipse.e4.workbench/workbench.xmi 

removing said seemed to have restored CTRL+C.
