Hi all, I am not sure whether the a copy of *my* prelude-modules.el (not the one in samples folder) should be in ~/.emacs.d/prelude-modules.el the documentation somehow suggests is not a good idea to change the structure outside the personal folder of prelude, as this will create potential conflicts when updating, any thoughts?

Yes, your prelude-modules.el should be located at ~/.emacs.d/prelude-modules.el. prelude-modules.el is ignored by git per the project's .gitignore file. Consequently, there will be no update conflict. Note:

.emacs.d$ git status
HEAD detached at github/master
nothing to commit, working directory clean
.emacs.d$ grep prelude-modules.el .gitignore
/prelude-modules.el
