Dear Anouk,

I'm not sure how the matlab function works, but to able to run a groupwise registration, you should first concatenate the images into a single 4D (3D+time) image volume.

We want to perform a groupwise registration of 88 MR volumes using elastix. Therefore, we have collected the 88 MR volumes in one cell, 'seq'. However, if we run the following line in matlab:

[out_ims, out_trns, out_log] = run_elastix(verbose, seq, seq , outfold, pFile);

(Where verbose = false and outfold is a folder)

We get only registration of just the first volume, while we want an output of all the 88 aligned volumes. The parameter file we use is attached. We would like to know how we can run elastix to get an output of all the aligned volumes.
