Partial MR scan registration with whole body CT scan

Hello,
I am a newcomer in the field of Medical image analysis. I am currently working on CT scan registration with MRI scan. My question is, how to handle pre-alignment of CT and MR?
Since both image volumes are coming from different machines they are in different coordinate system. In many cases they don’t have equal number of slices eg. CT scan is whole body while MR is just partial say only abdomen. How to prealign these scan so that task becomes easier for registration algorithm.
