Processing large input files in a cluster environment - can you split FASTQ files?

I'm trying to get some clarification on the README section #4 **Processing large input files in a cluster environment**.

This section mentions a Perl script to split the input for the DBs (FASTA) files but mentions nothing about the other input  - raw reads (FASTQ) files.

Is it acceptable to use a tool such as fastqsplitter to split FASTQ file then run deconseq on the many parts then concatenate the output files?
