DeconSeq for short reads

Dear Sirs,
I know DeconSeq has been develope to handle reads longet than 150 bp but I do wonder whether a way is to apply it to shorter reads preserving the overall accuracy.

For example, may extending Illumina 100 bp reads with dummy bases be a feasible trick to make DeconSeq work?
