Export motion distortion corrected files from MAT to NIFTI

Hi Experts,

I am trying to convert MDC_native files to nifti, and I have used the 'export stuff' plugin in ExploreDTI and selected the "DWIs with B0(s)" option. However there seems to be a "change" in coordinates space from native > MNI during this conversion. 

Is there a way to preserve the native space of the MDC file when going it to nifti?

another question I had is:

when converting a tractography MAT file to TRK, is the TRK file in RAS coordinates?
