Hi Frank,

I'm having an issue with getting my drawn ROIs in subject space.

I'm preprocessing my data with qsiprep (GQI), ultimately resulting in subject native T1 space .fib files. They load in to DSI Studio just fine, I draw the seed ROI, and save it out no problem. It loads back in to DSI Studio without issue, but when I try to combine the seed with the T1 outside of DSI Studio (e.g. an image merge, an overlay in a different viewer, etc.) the ROI is in a wildly incorrect location outside of the brain.

Looking at the Nifti header I can see the affines of the ROI image and the T1 are different, so I'm wondering if there is something DSI Studio is doing behind the scenes that results in this mismatch, such as changing the origin of the image.

I've tried drawing the ROI on the qa image as well as the T1 directly (in DSI Studio) and have the same issue each time. I've also tried resampling the ROI image to the T1 with ANTS to no avail.

Any suggestions would greatly appreciated.

Thanks,
Joseph

You can overwrite the header using [O1:Tool][View Image]
First open the T1W to get the NIFTI header numbers, and then open the ROI and overwrite it.
