Dear Frank,

First of all, DSI studio is a great tool!

I have generated tracks in the subject's native space using the GUI (no registration to MNI or any template). I, then, save the track as a 3D model (.obj). Inside of Slicer3D, when I load the .obj file, it does not line up with my B0 volume (e.g. it does not show the tracks in the same location as inside of DSI studio); typically it goes to one corner of the image.

Is there anything I should know about the geometry or coordinate system that would help me get the tracks in the B0 space? Does it put the center of the 3D object where it thinks the 0,0,0 of the B0 image is?

Any help would be greatly appreciated.

Best,
Remi

DSI Studio uses the right-anterior-inferior corner as the origin, but
Slicer3D uses one image voxel in the image volume as the origin.
The translocation values are unknown to DSI Studio and thus we cannot
get it to the correct location.

I am sorry that I don't have a good solution to this problem.

Best regards,
Frank

Thank you for your quick response!
I see that there is an option to « burn » the tracts onto a T1 or T2 image. As such, it seems as though there should be a way to preserve the locations. I might be missing something though.

Have you deal with the obj in 3d slicer location problem?
