My understanding is that the .bcf files
are a proprietary binary format that is much like a filesystem within a
file. I believe it is based on the "SFS" file format that is developed
at the following location.

and you are looking for the SFSManager application which is not a free
product. Once you extract all the files it would be up to you to reverse
engineer how the data is laid out in each of the files.
Having
said all of that at some point in the recent past Bruker did implement
an export of the data into a HDF5 file which is probably your best bet
at this point. There is an application called "AutoIT" that has been
used in the past to automate applications that did not have an official
scripting interface. Their may also be python bindings for the Esprit
application. I would contact your Bruker representative and discuss with
them the best way forward to batch convert the data.
