I am using Linux Mint 13 with MATE DE, and a Radeon HD 7750 graphics card. I recently installed the drivers for it and that works (fglrx).
I then decided to install Docky, but that does not work completely unless I install Compiz, so I installed Compiz. I have used Compiz in Ubuntu before, and both Compiz and Docky in PinguyOS.

But, from time to time, I get a flickering image on the screen. It has only happened when running Compiz. If I switch from Compiz back to Marco (using Fusion Icon) then the flickering effect goes away and all is well, except for Docky not intellihiding.

So is there a way to get Docky to use the Intellihide option without using Compiz, as Compiz is currently causing bits of images flashing briefly on the screen at random intervals?

If I am understanding your problem correct, you just need to ensure
compositing support is enabled in your desktop environment.

So whatever window manager you are using, google how to enable compositing.
