There is a new paper on GLOCSA in press. Here is the link to the pre-

The paper is more detailed than the first one (linked below). In
addition to explaining GLOCSA they outline a new GLOCSA Guided Genetic
Algorithm (GGGA) that is used to align sequences according to the
GLOCSA criterion. Although they claim that it works better in refining
alignments, it can also be used on unaligned sequences. They seem to
claim an improvement over MUSCLE. As far as I can tell, GGGA is not
yet available for general use.
