Another visual DNA alignment tool was published in 2008, with some
similarities to DNA-Align. The link below is to the full text of the
paper, which has a link to a program download site. The tool is
Windows only.

Summary: Currently available DNA sequence alignment tools are
difficult or ineffective to use on highly polymorphic species such as
corn. To aid in refining DNA sequence alignments to correctly identify
sequence polymorphism, a new, intuitive, user-friendly sequence
alignment editing tool was developed. An intrinsic feature of the tool
is display of sequence quality to aid editing decisions. This tool
will be useful to molecular and population genetics for corn and other
highly polymorphic species enhancing speed and accuracy of
identification of sequence polymorphism for genetic marker development
and trait analysis.

We should take a look at their program and compare features.  However, if DNA Align Editor only runs in Windows (and I doubt many folks in the maize community are Mac users), our goal of having a cross-platform tool still makes it uniquely useful for the broader evolutionary biology community.  This does probably mean that we need to come up with a different name, since DNA Align Editor and DNA-align are such similar names.
