You could use DITA-OT project files for this:

In a DITA-OT installation directory, the project file at

${DITAOT}/docsrc/samples/project-files/distribution-docs.xml

publishes both HTML and PDF deliverables. You can control the output locations with the <output> directive.

We use DITA-OT project files to publish HTML online help along with accompanying PDF files in a pdf/ subdirectory, exactly as you describe.
