Comparison of two data types

Hi,

I am comparing the PDF from this equation: g(r)=rho(r)/rho   (method 1)

with the PDF that I get from this process:

First I get the Rietveld XRD pattern from Vesta from the CIF file I have, then I give the Intensity file to PDFgetX3 to turn the Intensity data to PDF data. (method 2)

My Method 2 seems wrong. While my method 1, without any XRD seems true. Could you please let me know why this happens and how can I fix my method 2?
