Unable to replicate results using the examples data

Hello,

I am trying to run a deterministic atlas using the 2d skulls example data following this guide:

However, the output of the .vtk files only contains the template, not the deformations like in the animation in the guide. The console output is very different from what is shown in the guide as well:

I am attaching the vtk files from the output folder. I can't understand what's going wrong here, any ideas and help would be appreciated.
