I don't see any particular guidance in the User Guide at http://guides.dataverse.org/en/4.1/user if it is recommended to create datasets in the root dataverse or not but I agree with Kevin putting that datasets in dataverses is a good way to organize them. Again, "Who can add to this dataverse?" for the root dataverse is up to the person installing Dataverse to configure.
