Does DaPars consider each transcript independently?

I am looking through the DaPars code, and it seems to me that DaPars consider the 3' UTR coverage of each transcript from the same gene independently. If that is the case, I wonder why this is reasonable, isn't it necessary to isolate the coverage brought by other transcripts of the same gene somehow?
