The Bader Lab at the University of Toronto is pleased to announce the release of a new Cytoscape web-app called EnrichmentMap:RNA-Seq, which is now available at enrichmentmap.org


Performs Pathway Enrichment Analysis without needing to download any software

  • Upload gene expression data as an RNA-Seq expression file, or a pre-ranked gene list.

  • Enrichment analysis typically takes about 1-2 minutes.


Visualises the results as an EnrichmentMap Network

  • Nodes represent gene-sets (pathways) and edges represent mutual overlap between gene-sets. 

  • The network is structured so that similar gene sets are grouped together as clusters, easing enrichment result navigation and interpretation.

  • Information about gene-sets and individual genes is browsable via data panels.

  • Supports both light and dark modes (based on system setting).

  • Supports touch devices.


Provides data and figures for export

  • Results are saved as a stable link that can be shared with collaborators.

  • The network figure is downloadable in both PNG and PDF formats.

  • The gene ranks and pathway enrichment results are exportable as data tables. They can be imported into a spreadsheet program or into Cytoscape with the EnrichmentMap app.
