Hello,

I am in the process of just starting to use cytoscape, and I want to create a nested network.  I have been attempting to import my data into cytoscape and export as .nnf file, but when I do this cytoscape cannot open the file indicating "can not find overview netwrok!"  I have attached the file I am trying to import.  I have checked spaces and such, but I wasn't sure exactly why it is unable to accept the file as nnf.  Any thoughts or help would be fantastic.  I have tried going through the tutorial and manual, but I can't find an answer through those means.

Cheers,
   Victoria

Hi.

Nested network file format is for hierarchical structure. And this
means you need a top-level network at the beginning of your file.

In your case, you need to create a top-level overview network first
including all GO terms, like:

GO GO000067
GO GO000278
GO GO0000502
.
.
.

and then add

GO000067 PY07384
.
.
.
GO0000502 PFL2060c IndirectInteraction PFI1105w
.
.
.
GO0003743 MAL13P1.209 IndirectInteraction MAL8P1.95

In this example, top-level network called "GO" will be created first.
