From reading the manual I see that the CytoscapeConfiguration folder defaults to the users home directory. Is it possible to move this folder and change some kind of setting in Cytoscape so it 'knows where to look for it'?

Still not fixed in 3.2It also breaks most apps on windows 7 machines with active directory.

You can change the home directory used by Cytoscape - in which CytoscapeConfiguration is written. To do this, you would use the -Duser.home option in Java. This could either be specified as a line in the Cytoscape.vmoptions file, i.e.:-Duser.home=C:\fooor by setting the _JAVA_OPTIONS environment variable to the same value.Does this help?Tim
