I haven't seen an app that does that. There is a 2.8 plugin that lets you name sets of nodes (which could be sets of 1) and then select them via the Group Panel interface, but that would be fairly tedious for a large network.
Note that in 3.0 you can change the mode of the Table Panel to show all rows (nodes) and then select/highlight one or more nodes by selecting rows in the table. The mode is changed via the first icon within the Table Panel. It's not checkboxes, but it does support exploratory multi-selection.
