Cytoscape will not start

Hi there,

I'm having trouble launching cytoscape.  When I attempt to launch the program, a window opens with the startup screen of cytoscape with the words "initializing OSGi container" near the bottom but nothing else happens.  I have this issue with all versions of cytoscape 3.x.x after attempting to uninstall/reinstall several versions of Cytoscape 3. What can I do to launch the program?

Charlie –

 

First thing to try is to delete your CytoscapeConfiguration folder in your user folder. Under Windows, this might be something like “C:\users\CharlieLarson\CytoscapeConfiguration”. Similar for Mac and Linux. You should kill Cytoscape before trying this.

 

Once you’ve done this, restart Cytoscape and let us know how it goes.

A few other things to look at:

Is your user home directory on a network-mounted drive (i.e. Windows Active Directory)? That's one thing we've seen cause this - if so, you need to manually set the "user.home" Java property to a directory on a local drive as illustrated in the manual (under "Install Cytoscape" here). 

Also, what version of Java are you using? Java 7 will work with all versions of Cytoscape, but Java 8 only works on Cytoscape 3.2.x (and Java 6 only works on 3.1.1 or older). We recommend Java 8 with Cytoscape 3.2.1 as it is the newest supported version (and will be the only supported version soon).
