Hi!

I'm sure this is very basic, but I just started trying to learn about
Cytoscape and is going through some of the tutorials. Getting to the
plugin part, I only see the 20 Core plugins and the Available for
download does not give any. I also get an error message saying

cytoscape.actions.PluginManagerAction$ManagerAction[ERROR]: Failed to
get input stream for "http://cytoscape.org/plugins/plugins.xml"!

I assume that is because I'm behind a firewall where I don't have
access to the proxy server details. So for that reason I wanted to
download and install the plugins manually. I tried first with the GPML-
plugin talked about in the tutorial, and I can find it on the plugin
site for Cytoscape and I seem to be able to download the jar file into
the correct plugin folder in my Cytoscape installation. After then
restarting Cytoscope and looking in the plugin manager the GPML-plugin
is not there. Using Windows Explorer to look in the plugin directory,
I can't see the jar file either, although all the core jars are there
as expected. If I try to download the plugin again, I do see that it
is there in the box you get when asked about where to save it to, but
that dialog box is the only place that I see the file, it seems
neither Explorer or Cytoscape is able to see or read the file

So what is happening, how can I get this to work? I'm sure this is a
very basic question, and I'm sorry to be so ignorant :)

Hi Zevs,
Sounds like you aren't going to be able to access the plugins over
the Internet. What you can do, however, is download the plugin jar file
from the web site to your computer, then use the "Plugin
Manager->Install Plugin from File" to install it.

Thanks Scooter..

.. but that what was I was trying and which didn't work, I never could
see the downlaoded jar files in the Plugin Manager or using Windows
Explorer

Anyhow, I have now got my proxy address sorted, so now I can use the
Plugin Manager directly connecting the the net. So the problem has
been solved.
