I now made some further discoveries:

- On my Windows 7 x64 system it runs without any problems.
- If I don't kill the endless "initializing" Cytoscape.exe, the memory consumption increases and increases -- I kille it with the task manager after it reached 600MB of used RAM.

Found a solution!

  1. I installed Cytoscape 3.0.1 on my Windows 7 x64 PC,
  2. copied the CytoscapeConfiguration folder in my home directory and
  3. replaced the same folder on my Windows 8 x64 machine with that from my Windows 7 x64.
  4. Now Cytoscape works as it should on my Windows 8 machine.
For those people, who haven't a second PC with a "good" operating system, here is a download link to my CytoscapeConfiguration folder from a fresh installation. 


I hope I could help you on your tragic journey through the web in search for a solution. I wasted hours on this problem and came up with nothing -- not even a lousy T-Shirt!
