You can now do this in Cytoscape 3.0. Graphical annotations is one of the new features, in fact.  Once you have your network open:

1. Right-click on background
2. Add>Image Annotation
3. Choose image file
4. Drag out initial size
5. Right-click on annotation
6. Edit>Reorder Annotations>Push Annotation to Background Canvas
7. Edit>Move or Resize to your preference

Hi Alex,

Thank you so much - you're my hero of the day :-) I downloaded Cytoscape 3.0 (I only had the 2.8 version before) and your step-by-step instructions work perfectly!

Hi Alex, I need to programatically add annotations into a view. Is there a way to perform this in Cytoscape v3.0.2 (I have actually downloaded the beta version Cytoscape v3.1)?
