Here at Cell Signaling Technology (CST), we have recently made the
decision to go with Cytoscape as our primary pathway visualization
tool. Most of our scientists are quite occupied with their primary
duty, which is doing bench/MS2 experiments investigating cancers and
other diseases. They really need to be able to use pathway/network
tools when analyzing their data, but they really don't have time to
each individually figure out how to use Cytoscape.

Is there any venue whereby an expert, who is also a great
communicator, to visit CST for a few days to train us en masse?

I'd like to support Peter's suggestion for some workshops. The
increasing pace of data acquisition is going to require network pathway
visualizations and network merging. But the basic scientists are NOT
going to be able to take the time to learn the tools. Those of us tasked
with learning and implementing these tools need to be ahead of the game.
I have Cytoscape working but there are clearly many things it can do
that will take us a long time to figure out.

Give a workshop and I'll be there. Please consider multiple operating
systems if possible. Alternatively, we could organize group of users to
submit their protocols (including add-ins) to generate a "Workbook" of
Cytoscape protocols.

Thanks, I'll try those first.

I know that OpenHelix (http://openhelix.com) has developed an online tutorial, but I'm not sure if they provide onsite training or not.  Definitely contact them to check.

The Cytoscape team itself doesn't officially provide anything like this.  What we've done in the past is provide tutorials and demos at various conferences.  However it's possible that one of our team members might be interested in coming out to provide a tutorial.  We'll discuss this tomorrow at our weekly meeting.

thanks,
Mike

Maybe it would be a good idea to provide a "tutorial links" page on the
Cytoscape website somewhere as a first step?

This already exists

if you've worked through that, there's a number of other tutorials
available online which you can google for

I checked with OpenHelix and they can indeed provide Cytoscape User training.  Contact them here: http://www.openhelix.com/cgi/contact.cgi

If you want Cytoscape developer training (i.e. how to write plugins), then we have the cytoscape-discuss mailing list, the user manual, the wiki, and occasional tutorials at conferences.  Getting a Cytoscape developer to visit can also be an option in some situations.

thanks,
Mike

Hi Gary,

I sent a query asking about the possibility of having a 1 day
Cytoscape training here at CST but don't think that I heard back.

Any suggestions?

Happy Holidays!

Best regards, Peter
