I was indeed trying to install yFiles by following the directions at the URL in your email I clicked on "Install yFiles Layouts ..." within the "Layouts" menu.
After I tried it a couple of times, I realized that I was running an older version of Cytoscape (v3.3.1) in parallel with the newer version. When I closed the older version, then the web-based install worked smoothly as expected.
