When I go to the app manager within cytoscape 3.2.1 it says "Cannot access the app store. Please check your internet connection"
I am definitely connected to the internet (hence my ability to email to this page) and I dont run any proxy or anything like that. I have also gone into my systems preferences and cytoscape isn't being blocked by my firewall. I know you can manually download the app files but I'd prefer to try and fix the issue than use a work-around.
Any suggestions?

Sure, here is an easy workaround.  Start up Cytoscape, then go to the App store in your browser.  When you find the app you want, you should see a green "Install" button in the browser page.  When you click it, the app will get installed into Cytoscape.

Can you go to the App Store directly? If you can reach the site, then you can simply download and install any apps you need without using the App Manager:

Alternatively, tell us which app you want and we’ll email it to you (one-time offer) :D

I am not behind a proxy

Tried installing directly from app.cytoscape.org, but the install never finishes. See this message on cytoscape : Received request intstall/EnrichmentMap,OqkMV.png  but nothing happens

Downloaded JAR for Enrichment Pipeline and tried installing from file, but see the same error message : cannot connect to apps.cytoscape.org

Greetings,

Something is definitely blocking your internet connection.  What I would suggest is to download the .jar file from the app store (quit Cytoscape, then go to the app store web site, and you'll see the download button).  Then you can use "Install from File..."
