Dear all,

I am trying to export my network to NDEx via the cyndex app. But, the browser fails to load with the message:

This site can’t be reached

The connection was reset.

Try:

ERR_CONNECTION_RESET

The Task History shows this message: "CyNDEx2 is having trouble rendering the JXBrowser window. If the issue persists, try restarting Cytoscape."

I am using Cytoscape v3.7.0 and CyNDEx-2 v2.2.3. I have tried restarting Cytoscape several times, it hasn't fixed the problem

Any help with this is appreciated.

Thank you in advance.

Best,
Chaitra

Hello Chaitra,

Sorry to hear CyNDEx2 isn't working for you. Could you tell me what your operating system is? It's working on my Mac with OSX 10.14.2. But we have experienced issues with this internal browser before due to Chromium issues.

If the issue persists after restart, it may be necessary to use CyNDEx2 with your default browser for the time being. To do so, go to the Edit Menu in Cytoscape and go to Preferences>Properties, click the add button and add a property called "cyndex2.defaultBrowser" and set the value to "true" (both without the quotes). This will change the app to open an external browser, which should still be able to communicate with Cytoscape.

Let me know if this works!

Hi Brett,

Thank you very much for your response.

I am working on Windows 10. Adding the cyndex2.defaultBrowser property followed by a system restart worked for me. The app opened a new tab in my Chrome browser where I was then able to connect to NDEx with my credentials and even upload my networks. System restart, not just Cytoscape restart, was important because before that, I was still not able to connect to the browser despite adding the property.

Thank you once again for your help!
